I'm guessing your complaining about the technorganic Cybertron. I'm not sure what to think of that, cause it's never been expanded upon outside of Convention comics, of which I've only read a few of online. The final battle was one of the best in the franchise though.
Anyway, I think the new live action movie is one of the best things to happen to the Transformers franchise as a whole. My friend who has never shown an interest in Transformers thought it was one of the best movies ever, my brother who thought it would be cheesy thought it was really good, and even my friend who knocks Transformers every now and then seemed to enjoy it(he went and saw it with me and by bro).
Basicly what I'm saying is, it proved that you CAN make a good and successful movie based on a property that was made to sell action figures. You know, it did what X-Men, Spiderman, and Tim Burton's Batman did with comic book movies(though the latter I don't find that appealing).
Also, I think Dreamwave comics was a very good thing to happen to Transformers. It pretty much cemented me into the fandom, and it probably helped Transformers to grow again.

i have to go with the underbase saga. starscream never really got to live up to his full potential in the cartoon, but the marvel comics were a whole different story. the level of meticulously planned deceit and treachery that he implemented to get his hands on underbase was astounding, his slaughter of 'bot and 'con alike once he got the power was delightfully brutal, and his eventual downfall was downright poetic. even his merging with the decepticon warworld in g2 (another phenomenal example of why i love starscream) pales in comparison to this masterful display.
honorable mention goes to the selection of idw to do the comics after the demise of dreamwave. i enjoyed the dw stuff, and marvel's run was excellent from underbase on, but idw's stuff is on a whole new level, and easily my favorite g1 continuity. hell, they've even established that my favorite tf cartoon (bw) fits comfortably within their universe.
