Outside of More Than Meets The Eye, my favorites are The Search For Alpha Trion, The Key To Vector Sigma, and War Dawn - I like the ones that delve into Cybertron's history and Optimus' origins.

I liked "Auto-Bop". It was one of the few episodes to make Soundwave a real villain. I will never admit that I lkied "Carnage in C Minor" even though it featured Soundwave to a huge extent, the episode had to many animated errors for me to enjoy it. I also liked "The Master Builders"

I don't have just one favorite episode, but if I do have to choose only one it would probably be a toss-up between 'More Than Meets The Eye Part 3' and 'Heavy Metal War'.

Fire in the Sky and Divide and Conquer. The first time I ever laid eyes on a Transformer was when I rented these from Blockbuster! I love them because, for me, they were an introduction to something great.
Life can be pretty sweet when your alt-mode is a B-2 Stealth Bomber.

The Ultimate Weapon.
Trans-Europe Express.
Call of the Primitives.
Nightmare Planet.
I'd say The Ultimate weapon is my most favourite episode. It had fairly good animation too.

Return of Optimus Prime, Part Two. I had to think for a minute, but if there's one episode that I actually can vividly remember geeking out over, it's that one. Optimus coming back, The Touch playing, everything... man, that was great. I still remember talking about that at basketball practice after we watched it.
I also have a great deal of love for Carnage in C Minor, if only because I can't remember laughing quite so hard at the opening minutes of ANYTHING. A highlight almost no one talks about: Perceptor giving serious 'tude. "See? See? I TOLD you they were here!" And you've got to show love for anything with characters named Zebop Skandana and Bosso Profundo.
...and honestly, it's still way better than the infamous Mega Man episode, "Curse of the Lion Men". Compared to that, Carnage is Code of Hero.

Mine used to be Call of the Primitives, because the animation was mad off the hook.
Though the story was silly... I'm sure I'd like something else if I were to see them all again.

More than Meets the Eye - The one that started it all.
Heavy Metal War - Coolest episode ever, what got me hooked as a kid. Not only does it has an awesome fight between Optimus and Megatron, it has the first apperance of Devastator, and an fight between him and the Dinobots. What more do you want?
The Secret of Omega Supreme - Omega Supreme badass. Omega Supreme beat crap out of Constructicons.
A Plague of Insecticons - Insecticons and Skyfire. Pretty cool.
Microbots \ Call of the Primitives \ Dweller in the Depths - Nicely animated.
Five Faces of Darkness - The animation was pretty weak in the third season, but a neat origin story none the less.
The Return of Optimus Prime - Optimus comes back. Should have been the series finale, instead of the Rebirth.

While I love them all pretty much equally, if I had to pick one, I'd say "Call of the Primitives".
It was drawn in a very Anime style for the G-1 cartoon and featured some of my favorite characters like the Dinobots, Predacons, Trypticon, Sky-Lynx, the Cassette animals etc.
The very end of the episode is a bit a cheesy, but other than the last 2 minutes, I think it stands out as one of the most entertaining episodes to watch as Tornadron "kills" the transformers off.

The only reason people get lost in thought is because it's unfamiliar territory.

I haven't seen much transformers, as I only recently got interested in it. Ive seen all of the first episodes of G1 seriese 1 and 2 and the film, and Ive seen random episodes of Armarda. Anyway, my favourite has to be Triple Takeover, gotta love Blitzwing thinking that a football field is an army base and Astrotrain taking command of a train station.

I'm going to go with my favourite from childhood 'Cosmic Rust' because it has my favourite TF moment of all time. When Prime is hanging off the Statue of Liberty, and Megatron makes a snide remark about the rust affecting Prime's functions, to which Prime replies: But i'll bet it hasn't affected my aim!
Then he promptly misses his shot. Like always.

Starscream's Ghost
It was just awesome. The newer characters revisiting the past. Thundercrackers Marker, Starscream torturing the Decepticons. It was awesome.
I also liked the Cobra Commander Episode. The autobots as humans was retarded but seeing Old Snake there was simply just too sweet to hate the episode.

Webworld, but also Five Faces of Darkness 1-5, and Call of the Primitives.
Webworld the most, because Galvatron's insanity is fully unleashed, and he frees himself. It shows MONUMENTAL willpower on his part, and in spite of his delibitating mental condition, he regains control. Plus Frank Welker's VAing is especially convincing in this episode.

Ummm tough one............
I gotta say I enjoyed the one, that Scrapper, Hook and Sinker attacked Galvatron, to brinh him back to Unicron. But Galvatron Scrapped them three easily. Which kinda shows that Unicron is dumb.
