when im in a battle you can choose auto or manual CR and it doesnt make sense
please help me

It is the choice to either have manual or automatic reqistration for the CR Chamber after your battle.
Manual costs you your base repair cost but you have to manually put your character in the chamber after the mission is finished.
Auto costs you 25% more but as soon as the battle is finished your character goes immediately to the chamber.

If energon is an issue for you, use manual.
I set everything to automatic ages ago, I perfer the benefit of not worring about having to deal with putting them in CR everytime, or logging in after work and finding I need to fix the guys I put in battle when I left home earlier.

Auto is very nice if you're not on all the time or if you want to benefit of not having to worry about making sure you have everyone repaired. The cost I always felt is minimal for the benefit of making sure that you always have them ready as fast as possible.
