Online? I've purchased Takara toys from two of Seibertron's sponsors - Big Bad Toy Store and Hobby Link Japan - and never had any problems.
If you are looking for something more local I'd google Japanese toy and/or comic stores and see what turns up.

Amiami.com has good prices, if you can cath stuff still in stock. Sometimes Robotkingdom.com is good too.

I shop ToyArena.com quite a bit, but you really need to compare the prices, as on some items they're really low (and I mean REALLY low) compared to what others are asking, which is great, but sometimes they're higher than everyone else too, so it really depends on exactly what figure you're getting.
