Ah, like so.
Anyways, the story with Bumblebee and the Matrix goes like this:
The comics had the Matrix since day 1, it was essentially a program in Prime's head that would allow him to create new transformers.
Optimus Prime's body got destroyed way back during the early comics. His body was shot into space during a funeral. But it turned out that Prime did have the Matrix in his chest and that the program story was just misinformation he leaked over the years.
However his mind was copied and later put into his Powermaster body. The Matrix quest kicks off when Unicron is on his way to Cybertron. Prime quickly dispatches a dozen or so teams to various planets to search for the Matrix (which was still lodged in Prime's corpse).
Anyway, a Decepticon called Thunderwing had a affinity towards the Matrix like the Prime's have (Autobots and Decepticons are political groups in the comics not different races). So he also went looking for the Matrix.
Meanwhile on some distant planet, a alien creature crawled away in Prime's corpse and got into contact with the Matrix. The Matrix got completely perversed and evil and changed the creature into a huge monster. The monster then went to the nearest outpost and slaughterd everybody there.
Sometime later Grimlock, Jazz and Bumblebee arrived. They find the outpost (and a ton of corpses). Thunderwing also arrives with his troops and starts fighting with the three autobots.
However, the monster shows up starts fighting with Thunderwing over the Matrix. Bumblebee quickly grabs the Matrix and makes a run for it with Grimlock and Jazz (Grimlock and Jazz were seriously wounded at the time).
And there you have it, BB had the Matrix.
