When they are in their Beast Modes, what happens to the metal that encase their robot modes (note, this is strict original beats modes...not Transmetals, or transmetal 2, Fuzors etc) If one makes the argument that those metalsd enter the ever-prolific 'SUBSPACE' than Magneto, who cannot enter 'subspace' would have a problem.
There would be nothing for him on the Transformers themsleves for him to manipulate. Sure, he would still have Earth's, or whichever planet they battle on, magnetic field and landscape to play with. But ya gotta think that 1 man versus a Gorilla, Cheetah, Rat, Rhino, Velicoraptor, Hawk, and Tiger on one flank; and a Tyrannosaurus rex, Pteranadon, Wasp, Scorpion, Two poisonous Spiders, and a Fire Ant would have a guard let down somewhere at some point. Especially if we go into the equation that the Beasts, no matter what their form, are human-sized. A human sized taranula, black widow, wasp, or fire ant would have sytrenth proportional to it's size. Inferno would be able to carry the freakin' Statue of Liberty on his back!
In light of all this, I'd say the TF. This was a better thought question than I originally realized. Good stuff.

Movie Magneto would be able to take down maybe one or two Transformers.
Comic(616) and Ultimate Magneto would be able to take out half of Cybertron and possibly Unicron(if it's a 1v1)
Magneto would most likely take out the larger robots first, meaning the Combiners, Metroplex, Trypticon etc are screwed any way you look at it.
The best bet the Transformers have would be the Pretenders and the Beastwars transformers, but this would depend on if Magneto can affect them in their beast/pretender mode.
Although given that the comic magnetos can control the iron in a persons blood stream. It would be one hell of a fight.

Pitting comic Magneto against the G1 cartoon transformers is a pretty poor combination.
Atleast pit him against the comic versions, since they number in the billions. Comic Unicron would easily kill Magneto in whatever way he'd find amusing.
And on the topic of Cybertronian alloys vs magnetism, Windcharger has never been able to use his powers against other Transformers. It's not like he's never been put in a situation where they'd probably come handy (in the original Ark boarding for instance).

Additionally, the G2 reproductive Cycle pretty much establishes that the TF's aren't made of conventional metals as we know them.

That in BOLD is not entirely accurate.
Even if the metal of a Beast era TF enters a sub-space dimension and their animal forms are truly organic Magneto could still effect them.
Magneto has defeated enemys by manipulating the iron eilmients of a persons blood stream.....he could do the same if a Beast era TF's body is really organic.

This is true....but Magnetos mastery of magnitizem has extended to the non conventional metals of other alien races as well as living organic metals.

also the movie magneto showed ripping iron out of people. i'm sure he can do worse to giant robots.
also, even if tf's cant be effected for one reason or another, what about their weapons? he could turn the weapons against them.
animated ratchet has his magnetic thing that the bounty hunter used as a weapon, so thing mag's mastery of magnetism could do much worse

Not exactly....that "Iron" he pulled out was extra iron that Mystique injected into the guard.
But in the comics Magneto can do that to a persons regular amount of iron.
