Also consider building a cliff or something for the ramps/bridges to reach on the other side, for display purposes. the ramps don't necessarily have to lower to the ground that the city is sitting on. I got the impression that Autobot City in the movie had a kind of moat, and that for the most part, the land that the bridges extended out onto were of the same height as the surface of the city.
You can easily vary the height of the surrounding land/cliffs and the roads, as variety is interesting. Some roads could enter mid-height of the solid body of the city, going underground. while others could merely lead to the top surface. some could leave the city onto the lower ground.

Water would be difficult. you would have to add clear textured plastic. that's probably best left out completely, but it's just ideas.

It also looks like there's actually a lake on one side, seen from the view where Astrotrain takes off. heh. it's all interpretation. in another shot just as Galvatron is coming to earth, it shows land on all four sides of the city. (that very shot there, although it's zoomed in a bit so you can't see the land in the lower-left corner)
I'm not saying you should stick to this representation of Autobot City. and you've probably looked at this for inspiration already, but I thought I'd point in out in case you hadn't.
Don't forget to design the ground! maybe some roads and holes, like Cybertron's surface. *drool* some nice recessed areas with light glowing up from below.
Are you going to be putting any defensive gun turrets or anything on the city? So far it's all buildings. maybe communication radar. material processing buildings. (even robots need things like water, for things like cooling and cleaning during certain processes in manufacturing)
and personal preference, but I hope the city isn't 100% telescoping. While Transformers don't have to be realistic... I was just thinking that new telescoping tower in his arm looked like it had a generator in the lower half of it, but the office buildings above fold into it, so that's impossible. Not to mention his entire arm is that building. but who knows where they really need all the motors to move their bodies. I'm not specifically targetting that tower as a problem.
