Dinobot's season 2 arc
The ultimate Doom (and dark of the moon, as it riffs off that but gives us the last great hero of cybertron. Prime us a bit of a jerk though, letting all those humans die to prove a point. But dangit if i don't love that story).

Hmm... I can't decide between all of MTMTE, all of TAAO or all of ex-RiD
All are incredible stories in their own right in their own way that really raised the bar on what we can do with storytelling in this franchise. ... Well, arguably, LSotW and Chaos Theory done that first but these REALLY pushed it.
So instead I'll just pick some favourites from other corners of the franchise
Gone but not Forgotten - Marvel US. Particularly US because Furman **** it
Deadlock - Transformers Prime. Just a really great finale with great fight choreography
Deadly Aim - TFCC Of Masters and Mayhem. Though really, all of OMaM is fantastic.
Code of Hero / Transmutate - Beast Wars. Once again, brilliant stories that really pushed the bar on the sort of storytelling we can do with Transformers.
All of Transformers Animated. Best Transformers cartoon we've ever gotten.

So instead I'll just pick some favourites from other corners of the franchise

Obviously I will say TAAO, but I did like the Arc from TFprime's Operation Bumblebee to Patch where Starscream was rendered flightless and on his own. I enjoyed how they explored that as a possibility and how he managed the disability.
I enjoyed TAAO, as I stated just before, and going back to where Starscream was talking to "himself" or the spectre of Bumblebee.
Typically I am starscream centric.
I did really enjoy TFprimes: predatory.

We've had 40 years of TFs. Choosing favourites is too hard for me now. It's like comparing horses and hairbrushes. Horses are good in some ways, hairbrushes in other ways.
I suppose that I was hooked by early 'power fantasy' storylines. Megatron began a global Cybertronian civil war in an effort to defeat corruption and restore strength to the planet (Marvel G1 US issue 1). Shockwave defeated the Autobots instantly in Marvel G1 US issue 4. Devastator battered the Autobots in Marvel G1 US issue 10. Optimus Prime returned and knocked out Shockwave in Marvel G1 US issue 12. Galvatron and Ultra Magnus clashed fiercely in Target 2006. Unicron destroyed entire planets with ease in the 1986 Movie.

Beast Wars and TFTM are top tier
I really liked most of the post-war IDW stuff except Optimus Prime's story arc. I really was not a big fan of him post-war.
Transformers: Cybertron has a lot of issues, but I really enjoyed the story on paper.
Skybound's Transformers comics are quickly becoming favorites for me too.
