The Matrix is more than just a physical object. Like the reliquary that contained the energies of the AllSpark, it too holds its own wealth of energy, as seen when Jack restored said energy with the Key to Vector Sigma. But when Optimus merged the energy of the AllSpark with the energy of the Matrix, the two forces of Primus's essence became one, along with Optimus's own spark added into the equation. With all three now combined into a single entity, all were one.
And that one was needed to carry out the function of the AllSpark, as it took the highest priority over both the Matrix's function as a leadership symbol and Optimus's spark's function of being his soul. Thus, the whole thing had to go down there, and has to stay down there, for new life to be born from here on.

As if having RiD the show and RiD the completely unrelated comic wasn't confusing enough, now there's another show with the name not connected to the other show OR the comic. (Also, this probably kills any chance of Shout Factory trying to untangle whatever is is keeping them from releasing the first RiD on DVD.)
And yeah, Sideswipe looks totally like Knock Out.
