Secretary Keller wanted the Allspark to be delivered into military custody.
Why did not he order Lennox's team to take the Allspark to Nellis Air Force Base, which is close to Hoover Dam?

The only reason I can think of is so the writers had a reason for the Decepticons to chase the Autobots and humans into the city.

If the goal was to deliver the Allspark into military custody, the obvious way to do it was to take it to Nellis Air Force Base.

Have you noticed that the skyline of the city is that of Los Angeles, California?

I think he's trying to say way did Keller have Sam take the cube, when there was an Air Force base close by.

They wanted to hide it in the city. That was Lennox's idea.

yea. kinda hard to cover where it was filmed when it has a famous skyline. however, in the movie, they called it "Mission city" so it's no different than NYC being used for Gotham City, IMO.

If they can make CGI robots, they can make a CGI skyline.
Of course, why take the Allspark there when Boulder City, Nevada is much closer?

That is a VERY good question. I always wondered why it was decided to hide the Allspark from homicidal alien robots in the middle of a city. Were they hoping all the civilian casualties would hide the Allspark's energy signature?
Because, other then that, I can't see why the city would be a good hiding place. I mean, they had to hide the thing in a dam with really really think concrete walls to keep the Decepticons from detecting its energy signature before.
The real US military would have taken it to the Air Force base. There is no question there.
