After looking at a few images (on
tfu.info) and my own collection of RiD Spychangers, I think I've come up with an answer as to why some Spychanger figures got the weird color matches they did.
The thing is, excluding the wheels there are exactly
6 mold colors for the entire set. If one color is changed, then the entire set is altered, for better or for worse. This explains why some of the Go-Bots had redundant-looking variants.
All 6 GoBots/Spychangers have 5 vital pieces: Car body (incl. arms), Undercarriage (incl. front part of lower legs/feet), Robot frame (upper legs, torso underneath armor, & head), Hinge (meaty part used to fold down the hood), and Gun.
Here are the colors for the
1995 1st run Go-Bots.
Translucent Red

Translucent Smoke Gray
-- (Blowout's car parts, hinge, and gun, Motormouth's undercarriage, Gearhead's robot frame.)
Yellow

1995 2nd run colors, now including the Leaders. (Yes, this
does make Megatron look like a solid variant of Blowout.)
(Solid) Red
- (Optimus Prime's car parts and gun, Gearhead's undercarriage and hinge, Motormouth's robot frame)
Silver
- (Megatron's car parts, hinge, and gun, Motormouth's undercarriage, Gearhead's robot frame.)
Yellow
- (Gearhead's car parts, Optimus's undercarriage and hinge, High Beam's robot frame and gun)
Black
- (High Beam's undercarriage, hinge, and car parts -- w/o paint, Gearhead's gun, Megatron's robot frame)
(Solid) Blue
- (Motormouth's truck parts, Megatron's undercarriage, Double Clutch's robot frame, hinge, and gun)
White
- (Double Clutch's car parts and undercarriage, Optimus's undercarriage, Motormouth's hinge and gun)
The
1995 final run is all G1 names on Go-Bots (Ironhide, Bumblebee, etc.). Nightracer uses parts from this run, and is effectively a bald Bumblebee with new paint apps.
Metallic Blue (darker than Motormouth I's)

Metallic Magenta
- (Frenzy's car parts, hinge, and gun, Ironhide's undercarriage, Soundwave's robot frame.)

Black

2000 and 2001 Spychangers' run. When thinking of the special edition runs of the Spychangers, the math can be done by now.

I wish I could crack the 2001 2nd Run Spychangers' colors this easily, but unfortunately, enough of them share colors that it may take awhile figure them out. Also, the Yellow used on Prowl 2's torso matches no other part in the run.
