I rekon your right about the Machination. Although I was not getting a government vibe from them in Infiltration so I never considered them a Government Agency. Just a freelancer. Admittadly an impressive outfit, but still freelancers.
As for Skywatch, not sure if they are ligit or not. Don't have enough info on them. Yet.

Regarding this theory, I read spotlight: Ultra Magnus last light and this part caught my eye : "The mutual aspect of the arrangement lasts only as long as it takes Scorponok to absorb the choicest cuts of local innovation and infrastructure. After which he carefully erases all traces of his machinations and moves on."
It may just be coincidence, but could the use of the word machination there be a hint? Also, doesn't this paragraph seem to confirm what he appears to be doing in escalation?
