No animation error at play here.
Like the dialog, its a trow back to the early production of the film.
Just like Scourge, Cyclonus was intended to have a team of Clones.

When the Decepticons attacked while Autobots were entering the shuttles, one jet that looked the same as Cyclonus was shot down by Grimlock, which could mean the death of "Armada".
I do remember the other jets seen along with Cyclonus in Five Faces of Darkness, but that could easily be an animation error, seeing as how Season 3 was chock full of them (Such as Optimus Prime fighting against the transorganic on Cybertron, Ratchet and Ironhide among a crowd of Autobots, etc).

I thought Grimlock shot down a Sweep, not Cyclonus?

To be honest I'm not really sure, but it seems like I remember seeing that. Maybe it wasn't Grimlock that shot him down, if he was even shot at all... Haha, sorry, I'll check again next time I get the chance.
