He's loyal to megatron but he goes with some of starscreams ideas because they are friends and having a friend as a leader would elevate his status among the decepticons, whereas serving megatron he's just an expendable goon.
Thats my take on Skywarp.

Thundercracker has doubts? In the cartoon, or comic? I don't remember much of him. I guess Skywarp and Thundercracker had less screen time? Sorry, I guess I have to watch my G1 espoides or re read my comics.

EDIT: The more I think about the experimentation idea, the more I like it. I think back to the first part of the Megatron: Origins comic, and how callously the workers were treated by the senate - maybe one of them acted up at one point and got incapacitated and 'chosen' for a risky procedure...
