Code of Hero Definentely comes to mind.
I also like the final Episode of Armada, If only for the way megatron and optimus finally finish things.
on to energon, its like all that character depth went bye bye, esp. starscream, no longer noble.

Generation one USA: My favorite episode "Burden hardest to bear"

Takara Headmasters: the episode where cybertron explodes & rodimus hand over leadership to fortmax.

Takara Masterforce: the episode where superginrai fights overlord for the first time,loses & nearly dies.

Takara victory: the episode where starsabre is fighting both deathsauras & liokaiser,nearly loses but godginrai uses himself as a shield to save starsabre.

Beastwars,code of hero

Beastwars 2nd,the climatic last episode

beastwars neo,the last episode

beastmachines,noble/savage

armada,the episode when tidalwave shows up & is shown super powerful

Energon, the episode when megatron wakes up & rebuilds a new body for himself inside unicron.

Cybertron,the episode when primus used nearby moons as weapons against his opponent.

RID,The episode where ultra magnus & optimus prime combine to form omega prime for the first time

Animated,the climatic last episode.

TF Prime thus far,episode 23,That I saw on u-tube a few days ago.

Best micheal bay TF Movie: DOTM

IMHO,Personally I thought all the last climatic episodes of each TF cartoon series were the best but I wanted to mix things up a bit above.
