Only one I seem to find was that Megatron was in his post-Metroplex body. Beyond that, no. Though oddly, the main menu shows Megatron in his pre-Metroplex body. It also accounted for how Shockwave meets the Insecticons. No Fall of Cybertron Grimlock in the story, and Age of Extinction Grimlock doesn't speak at all, beyond roaring.
I think you'll be comfortable placing this story in within the main universe (apart from the Megatron quibble).

The Cybertron portion is within Fall of Cybertron, as they promised. The Ark had not yet launched.
