Would you mind explaining what you mean by using the Manual CR to save money?

From your registery, go to options and turn off auto cr. That means that the game will not automatically dump your guys into the CR Chamber after missions, even if they're stasis locked. That means you'll have to go put them into the CR yourself. It also means that if you're not to damaged, you can deploy them with less then 100% health into missions. It also isn't a good way to make friends.
