I love Beast Wars II and Beast Wars Neo, because they just went "What are the most batshit insane animals we can make into robots in disguise?" For that reason, Heinrad, Break and Stampy have to be the best.
Heinrad - both a real tanuki and a tanuki statue like you find outside restaurants? And a clock? And a mysterious time traveller? With testicles? Awesome. He's what Vector Prime would be if the makers of Galaxy Force had been high as kites.
Break - forget that he's a shellformer, he's a penguin. That's amazing. It's like the design team were just going "What would round out this fierce, agile, strong team of tigers, wolves, big apes and dino OH YES A PENGUIN." Plus he's a targetmaster weapon for bigger beast warriors.
Stampy - any Monty Python fans know that a bunny is the scariest thing there is.
On a less irreverant note, probably Tonbot (I prefer his colours and alliegance to those of Jetstorm). Aside from his ugly robo-face, he's pure awesome. He has both missiles and a watergun on a deluxe, and he changes from robot to dragonfly to HOLY **** GIANT MISSILE SHOOTING DRAGONFLY!
I also have a soft spot for Deluxe Jetstorm from Beast Machines.
As for worst figures, the failiest I own is Scorponok. An unusual choice, I know, but his loose-triggered missiles, odd proportions, gimpy legs and general ugliness don't gel well with me. Even his fantastic cyber-bee doesn't make up for it.
The worst figures that I don't own...those cyber chariot things? The stegosaurus mold is generally ugly. Oh, and Magmatron.

Magmatron looks much better in black, dark blue and gold with bright red highlights. See, I repainted mine into Classics Dinoking for the Botcon contest 2 years ago and had to cancel going to the con. Basic, the mold is great with a more cohesive color scheme.

I don't have a big BW Collection (maybe 20 figures, and most are Transmetals), so my experience with these figures is limited. If you ask me, I don't think there's such a thing as a bad Transmetal (I even can appreciate Optimus Minor). Beast Machines is a line full of oddballs, and you really have to have an opened mine to appreciate a lot of the figures. I'm not even going to count BWII or BW Neo, because those lines have tons of great oddball figures.
So, ending my little rant, here's my picks.

Quickstrike is one of my favorites. That cobra arm of his... my God! it's sculpture, as one reviewer put it.
Also, Optimus Primal. Big, poseable, got some cool gimmicks and looks great.
Transmetal Cheetor is five kinds of awesome as well.
