As we all know in the US continuity, G1 Megatron was severely injured at the hands of Prime and then reformatted into Galvatron.

But what happened to him in the Japanese continity? was he killed in scramble city and rebuilt into galvatron?

Exactly the same thing, since the movie is part of Japanese continuity.

Japanese cartoon wise, they were two different characters.

If that's the case, did they retcon the Megatron / Galvatron relationship after they finally got the movie? Or, by that point, since Galvatron was long gone, did they just leave it?

Also, if they were treated as separate characters prior to the movie's release in Japan, did they have any kind of backstory explaining how and why Megatron's position was usurped by Galvatron?

The short version: They were only different characters for a short while, cause the writers didn't know the specifics of the movie yet.
