Good points.
I like Singer in that role for how he worked xmen and Spiderman - where the powers were almost secondary to the characters and their development. Historically for a sequel, you almost need to build more of a relationship between characters and also character / audience. I'd like to see the Bumblebee / Sam dynamic in this one - like Sam going on a secret mission / recon with Bumblebee (example).
Maybe I am just speaking for myself, but I looked forward to seeing the Xmens powers because there was a bulit anticipation (example; in Xmen2, the showdown in Boston at Drake's house. You almost were begging to see what you knew what was coming like Pyro's flip out on the police and Wolverine taking a bullet and healing).
You can easily bring in new characters and kill them off (ala Star Wars) but you don't want to go that route. We are seeing this develop from the Decepticon losses. The movies will lose substance and more importantly lose interest. If we can learn anything from the SW prequels: Effects can carry you so far with your fans. Sure, they made a king's randsom off of them, but it like living on bread and water for a month and someone offers you pig's feet. There's a good chance those pig's feet will taste like steak, simply becasue there isn't anything better. (no implied offense to anyone that enjoys pig's feet).
Just a note to who ever takes the helm on the next one: I saw the frist one twice and by the middle of the flick, seeing them transform was no big deal. Effects can carry you so far. Cheap and misplaced comedy is overkill. Get dark and serious, the comedy will take care of itself.

Singer didn't work on Spiderman, just X Men and X2. Spiderman trilogy is Sam Raimi.
Also, asides what other people tend to say, Michael Bay is a good choice for something like TF; he knows how to do vehicular action and well... lots and lots of explosions.
Although Bryan Singer is good at doing some of those things, he's best at more human storylines; The Usual Suspects is one of my all time favourite films.

Hey, the faster TF2 comes out, the more movie toys there will be.
Actually that's a bad thing, presuming TF1's toys will go down in popularity once the Animated Series comes along. And once the TF2's toys come along, Transfomrers will be hyped again. I just want to see a point in time where Transformers aren't hyped, resulting in a) cheaper prices on Ebay b) less people bidding on Transformers on Ebay and c) less people killing each other for the Animated figures.

Megs of course comes back to life with the help of the Allspark that has merged with him and the power struggle continues.
4. The "radiation" previously detected by the humans- now called "energon" because of its ability to "energize" inanimate mechanical objects- is identified by Ratchet and a team of human scientists as a form of atom-sized nanomachines. These nanomachines are able to rebuild metal allows by breaking down atoms of any substance and reassembling them into the desired pattern. Ratchet concludes that the Allspark is slowly rebuilding itself, leading to a new race for the Allspark- which is in Sam's possession again; it seems that he had asked for a piece of the Allspark as a souvenir/reminder of the first battle. This also leads to the assumption that Megatron may not be dead.
5. Once the Dyno/Dinobots are reborn, a conflict brews between their leader- Grimlock- and Prime. It seems that Grimlock was passed up for command of the Autobots and he is still nursing a grudge against Optimus. This leads him to a major tactical blunder in a decisive battle, forcing introspective review of himself and his priorities. Grimlock also suffers from speech problems due to a remaining glitch in his system from a previous battle with Megatron.
I think I have too much time on my hands, but I'm curious to hear other thoughts on the topic.

Bay is ok for the action scenes. Except, someone has to tell him to zoom out when Prime is transforming. And hire a camera man who's not drunk, so he can hold the camera steady.
But they definitely have to add a co-director to handle interpretations of the story. Bay has no talent with that.

In my opinion the story was handled just fine. Every one is going to have different taste and differing views on how Bay "directs" but that doesnt mean he needs someone to go and hold his hand in order to make a movie.
