Sweet Primus, I love the debate going on about this one! Try this one on for size. Given the fact that most human vessels at the depth would go "POP" the only thing to really scan for would be Cybertronian energy signatures. Scalpel was riding INSIDE Ravage making for an overlapping signature, but if Scalpel came back up alongside the others his would show up as the 6th energy signature. I didn't see Ravage "Swallow" him and even if he rode up holding Ravage's tail he would be set back from the main signature and probably still show up as a near-overlapping but seperate blip.
This would also support the theory that they (the Navy) are not only on guard for something going DOWN but also scanning Cybertronian energy signatures in case something wasn't well and truly dead and was coming back UP.
Plothole filled unless somebody thinks they have a more plausible answer.
