Ok I got one. Im not sure if this was already said, but I dont feel like reading 4 pages of posts.
How did they suddenly step out into a desert after finding Jetfire? They were in Washington, and suddenly walk out the door into Arizona.
Why did The Fallen wait all that time for his "revenge" on Earth? Was he stuck in that chair all that time? Why?
And the most important question of all...
Why was every damn Decepticon aside from Megatron and his 2 b@#tchs killed?

1. Because in the film's universe that is outside the Smithsonian (sp). Why will no one suspend their disbelief even that little bit?
Dudes, this. Is. Not. A plot hole. It's called filmmaking. I once fell off a pier to fall into a swimming pool. Why? Because it's easier to shoot. Why did Bay do it? Because it suited the film.
2. Because he was waiting for Megatron? No idea on this one, this is more like a plot hole, and actual hole in the plot.
3. Again, not a plot hole, this time it's storytelling.
They're setting up for the final film's Autobot-slaughter. It goes a little something like this:
"Yay, the Deceptions have pretty much equal numbers compared to us... (end of second film) Now we have way more than them!... (third film) Ooops, they bred an army and we're only a single 15 men team. Sh##..."

Why couldn't he just mean person-close-to-me? As many humans do?
Street talk uses brother or bro, meaning a close friend.
Public speakers often use "Brothers" and "Sisters" to establish a kinship with their listeners, to make them feel closer to their cause.
Lots of religions use "brothers" and "sisters" to mean "fellow child of God/the gods", look at nuns, monks, etc.
Surely the concept of alien robots reproducing in a way that could create siblings is more of a plot hole than Prime using a word that could mean many things?
Which side of the following possibilities makes more sense?
The "twins": two robots who combine into the same alt mode (until they're separated on earth) - or did their robot mother give birth to them at the same time?
Optimus & Megatron's "brother"hood: Two close colleagues (until one becomes evil) and joint protectors of Cybertron - or did their mummy love Prime more than Megatron because he was the oldest?
The original 13/7: Thirteen/Seven Cybertronians created at the same time by the Allspark - or should we call them triscadecatuplets/septuplets?

Im going to have to go with it was a mistake, but people have said they saw Blackout climbing up that ship when the Fallen arrived on Earth so it may be true.
Does anyone know why the Nemesis is randomly crashed on one of Saturns moons? Does it explain it in one of the comics or books, because I really want to know what happened to make it crash. It is crashed on one of saturns moons right? OR am I totally off?

In other continuities.
G1 - childish and not particularly in depth, or thinking about what they were doing.
RiD - Again, though being a lot more in depth than G1 it wasn't exactly going for realism.
Unicron trilogy - Cause they were all about realism.
Animated - See above.
Now, talking about realism in a fiction about giant robots is stupid I know, but the live action films at least try to make it more true to possible life than any other continuity yet. The designs are more physically possible, the movement and transformation is a lot more realistic, etc etc etc. We just need to suspend our disbelief enough to accept that giant alien robots exist, and then everything else can be as realistic as hell.
Now with regards to the Live action part of that article: Arcee's components are not siblings, esily explained enough. Prime and Megs could just be a kinship thing, and the Twins could easily be so called because of their shared alt mode or perhaps two of the weird hatchings forming a bond from birth. This wouldn't be genetic brotherhood, but more of a kinship, like I was describing for Prime and Megs.
The point I'm making is when you look at how the hatchings are in the live action, it doesn't make sense for there to be any kind of familial bonds. The bonds described, using words we would use for familial bonds, can much more easily be explained away by saying the human language doesn't have the words they're looking for and so they summarise:
"Skids, you are more than an [earth word "friend"], so I shall call you my [earth word "brother/twin"] as it suits our relationship better"
Not that those two would have that conversation.
Once again, the movie isn't G1, I am ONLY talking about the bonds and kinships seen in the movies.

He's Grindor in the ROTF video games too. In fact, the games show him to be more bluish than his toy and movie models look. As a matter of fact, it turns out that in the Movieverse, there were two ships named "Nemesis" (the second one being the one seen in the ROTF movie, though, chronologically, this one was built first).

I guess there's no concrete evidence, the only places he has a name are in the toy line and the game. According to those Brawl killed Jazz, but he's still alive with a different paint job.

Here is a question, how are the constructicons able to resurface after reviving Megatron? We know Megatron has jet thrusters on his back and ravage can use his tail to propel himself, but what do the other cons use?
