As hard a question as this is, I think I'd have to ultimately side with the Autobot's, mainly because I simply couldn't take orders from Megatron. Prime is a much better leader (IMO) and I would feel honoured taking orders from him.

Autobot. Much as I love blowing stuff up, I just can't cope with the morality of killing. If I were a 'Con, you'd have to mark me down as a Thundercracker type.
