Farnsworth designed it that way so no one would do something stupid in the past, like sleeping with their grandmother. Plus he didn't want to create the time paradox issues that happened in Bender's Big Score.
Technically, it still worked like it did in Bender's Big Score. Paradoxes didn't exist with the time code because any duplicates would eventually be destroyed Final Destination style. After their second loop through time, the Time machine accidentally crushed duplicates of Fry, Bender, and the Professor, and the Professor even says it ends the paradox.
