In my opinion, the difference specifically between Bayverse and the MCU are the stories. The Marvel movies told their stories better than the Bay films. Whether that has to do with writing, direction, or both, who knows? But clearly Michael Bay puts emphasis on effects rather than storytelling, and if the effects don't complement a good story, they look pointless, overdone and at worst, an attempt at covering up the story's shortcomings. The Bay films were fine for what they were, but story-wise, they're way behind the MCU, especially the Avengers movies.
