Tex finally accepted O'Malley/Omega, being promised a position of power when O'Malley takes over the Alien race encountered throughout the series. She escapes on the Ship that crashed at the end of season 4, which was loaded with Sheila's AI, and Gary/gamma (Though it was against his will) Wyoming's Time-Travel helmet, Tucker's Kid and another Alien, and unknown to Tex, Andy the bomb, who exploded.

Wash explains that Alpha had been hidden after Command was attacked. Church asks why they're at Command if Wash knew this.
Wash explains that Delta had planned for Church to be seen as a Ghost. Wash says he knows what Church is, even if Church doesn't. He says that's why Church can live without a body, adn why he was placed in Blood Gulch, and why everyone was transferred away from him. Wash remembers that jumping from body to body is a trait from Omega. He explains that it's why Church always tended to agree with Delta, why he had no change when he was possessed in RvB Episode 100, and why he was separated after Blood Gulch.
Wash says to Church: "There's no such thing as Ghosts."
Then he says: "You're one of them. You're an AI. You...are the Alpha."

but there is a little loop hole in the logic: Sarge saw church when he was shot in the head. So sarge could be an AI too, or that's just a loop hole they can't fill in.

it's difficult to say. One theory is that everyone in the gulch is an AI. a flawed theory sure but nothing's air tight in RvB's storyline.

It's likely that Tex had died and stayed dead when Donut killed her. Church, who still cared for Tex, unknowingly copied himself, with his memories of her, both as a way to cope with the loss, and to rationalize his own state of being.
There's no way of saying if Omega actually affected Tex, all that was heard was simply laughing. She would either have been destroyed by Gamma or Omega before or after Sheila crashes, or absorbed into the Meta. That would explain why Church couldn't find her.
