Interesting theory. But by your same logic that unicron didnt change the cons as far as personality youve gotta ask why a bot like bombshell who was far from loyal as you can be would suddenly become one of the most loyal if not the most loyal decepticon ever.
That is actually another reason I believe skywarp became cyclonus that I failed to mention. Loyalty.
Cyclonus is extreemely loyal to galvatron. More loyal than skywarp was? Maybe. More loyal than bombshell was? HA!! Absolutely!
So because I agree that the bots retained their personalities and changed in form and stats alone I have yet another reason to believe cyclonus is skywarp.

My answer to this problem is in my first post.
Skywarp wasn't dead but Bombshell was. Unicron brought Bombshell back as someone else (someone far more loyal) while Skywarp stayed Skywarp just with a new body. As whatever loyalties Skywarp had were to Megatron and there is no Megatron to be found (none of the Decepticons at the coronation ceremony recognized him after becoming Galvatron either) and given the
HOLY SH!T, THE ELDER GOD DEVIL IS RAISING AN ARMY OF THE UNDEAD factor at the time, Skywarp would have no reason
not to run away.
As for why he didn't return to Earth or Cybertron, he had no idea how long he was drifting through space and no idea where he was. He was lost in space and possibly running in a blind panic.
I think that's just more interesting than him being plotholed out of existence.
