Yes, they're considered CANON to some extent. But they're like, a universe on their own.

Yeah, they're aboslutley referenced all the time, and they have some pretty pivotal stuff in there.

However, there seems to be some variation in content among some of the editions. For example, I have two different versions of the Convention Comic Wreckers #2, and one of them is lacking a whole story that the other copy has.

Also, when reading some of them you might think you've missed something somewhere, and that may be because there's been several storylines that were begun and/or ended in prose only, and that material is harder to find in print.

As Damolisher says, they're canon by definition (in that they're approved by Hasbro), but they're not in continuity with anything except the other convention material. It's not gonna fit in with the cartoons or any of the Marvel, DW or IDW comics, or anything.

I thought Universe was the continuation of what happened after Beast Machines? I've only read a few of the comics that were on the Botcon site, and but didn't see any of the actual Universe stuff.

Sort of. The Wreckers material picks up after Beast Machines while the main Universe books take characters from all over the place and throw them together. Events in Universe are refernced in FunPub's Balancing Act but really don't impact on anything else. The whole thing can be quite happily ignored.

I hate "canon" arguements in general, but... anything officially licensed is "real" - even things that contradict each other or themselves. Of course one series has no effect on another. I do follow "Wreckers" and "Universe" as to what happened after Beast Machines myself, as that's how it's written.

I haven't read this material. What did happen after Beast Machines?

Here is a VERY shortened version of the Wreckers and Universe comic.

The technorganic Maximals repopulated Cybertron, the quintessons invaded again, but were repelled (A VERY brief synopsis of Wreckers).

Then Unicron (who was very injured, but still lurking out there) started to abduct various Transformers through time and space to corrupt and rebuild an army (lead by Razorclaw) to destroy Cybertron, but Primus ressurected Optimus Primal to build an army to counter Unicron. There was a lot of fighting again, time/dimensional travel, we even saw the return of Megatron, Terrorsaur, Tarantulas and Rhinox from Beast Wars. (Beast Machines Nightscream and Botanica were oddly absent from this series with no explanation). Megatron even allied with Primal against Unicron after a while. With all the dimensional and time travel we even had some G1, RiD, Armada and War Within characters show up.

Then Unicron was destroyed eventually and the Autobots lead by Primal escaped home to Cybertron. Sentinel Maximus, RiD Optimus Prime and RiD Ultra Magnus were shunted to the Cybertron storyline where they took part in the "Balancing Act" comic story.

TO follow the Universe story, first read the Primeval Dawn, then the Wreckers, then the unpublished Wreckers Finale (which is coming), then the Universe comic #1-3 and the associated voice actor plays from Botcon, and then Optimus Primal's bio from OTFCC, and then it ends in the flashback in Balancing Act. Also, you should read all the expanded bios for characters (Depth Charge, Tankor, Megazarak etc.) as they fill in gaps.

Is it the Technorganic ending, is that why a significant chunk of the Transfans are against Beast Machines? It's very hard to say whether it was a good idea or a bad idea, cause there was never a direct sequal to the series to show us exactly how Cybertron fared after the reformatting.

That's what Universe was.

Ok, mainstream sequal is what I meant, just couldn't figure out how to put it.

I didn't like the technorganic reformatting of Cybertron at the end of Beast Machines. The whole reason I first liked Transformers was because it was about ROBOTS! If I wanted organics I'd go buy GI Joe...
