Imagine this: Vector Sigma doesn't download all of Optimus' memories back inside of him, but rather HAVE HIS MEMORIES SHOWN TO HIM. Orion will see the truth, but we won't exactly turn 180 on us and immediately say "I am Optimus Prime". He will remain Orion Pax or just Optimus. Optimus will then have to prove that he can become the great leader he has been known to be in the past, and thus Optimus' character arc merely BEGINS. The show is after-all called Transformers Prime, maybe this was the writers' intent all along. I guess we will see and find out soon enough.

What Soundwave had done was encrypt the information, as Megatron had underestimated Orion and did not expect him to go looking through the Decepticon archives for Autobot info and crack the codes to do so. consdering how all the encrypting had to be done on short notice, it stands to reason that Soundwave didn't have the time to go through everything and rewrite it all. Dreadwing's getting his own story arc this season, but the Dinobots probably won't come until later.
