My theory is that Megatron was the first they start to study and they rebuil his body, beliving that he is dead. While that is true, I was backing up the fact that Optimus Prime, as we know him, has gone off the reservation and it's seen as a weakness for such a noble character, instead of a "badass dude" feeling that Bay was trying to convey. I just think there were moments where he was out of character, and it really hurt the films by doing so.
