My theory is that whatever happens, happens shortly before the end of season 2 of "Prime", and thus Optimus would wind up never using dino mode in combat because he didn't have a chance before near-death, and lost it when he was rebuilt. That'd also cover Prime not looking different in Season 3 of Rescue Bots.
But if it turns out to just be a continuity error, it's not like it'd be the first one.
