In IDW's Movie prequel #4 we see Starscream scan a F-22 and reformat himself. We see that basically his parts shift and move around forming his Movie form. But how does this process work for the Autobots? Like how do they form tires?

If you look carefully at images of Ironhide and Prime, you'll see the tires are split in half. Maybe some kind of metallic weave that mimics rubber, or whatever creates the vehicle parts is able to create anything, including rubber.

No clue. Still better than tires completely disappearing like in the old cartoon though.

My bet is that it is an extruded polymer, mimicking the specifications of "rubber".
Realistically "polymers" are not terribly complicated structures and even if they initially need to drive on metallic tires for a few miles finding a source of polymers to reproduce proper tires is something that debris on the side of a a 10 mile stretch of highway could provide.
