Since there has been a pretty big response to this, Max_Prime and I have decided to change the details a bit.
Most of the contest will be run as originally planned. It will still be run bot vs bot and con vs con to determine a final winner in each faction. Each winner in each faction will win their faction's prize Energon.
What will change is this: Once each side has a winner, those two will face each other directly in the Finals. In order to be declared the contest Winner, they will have to kill the other's entire team. They will be awarded the Custom "Battle For Autobot City" Forum Sig. (and bragging rights, of course). These claims will be posted in the GD forum.
If this is a success, we will run another truly cross faction tourney and also include the Beasties. If you have any questions, feel free to ask.

There seems to be some issues with timing. What day this week would be best for everybody to start the tournament? Also, 2 days per round or 3?
We were thinking tomorrow, but some have said that may be too soon. Tuesday? Wednesday?

Recommend Tuesday so that those whose primary logon times are in conjunction with "office hours". Well done on the adjusted plan; very appropriate and (no matter who is in the finals) it will make that last battle very interesting to observe.
Also, for clarification, how will timing be run? My understanding was a specific mission number will be declared first and another last for each period. Is this valid?
As an aside, and I'm not making a recommendation to change current plans, but future tourneys that have brackets run over a couple day periods may benefit with letting players set their time period. For examples...
-- Adjust the start / end to the mission run from their local midnight to midnight.
-- Give start / end windows; begin at hour X in the start window and you must finish 48 hours later in the end window.

I absolutely agree with you. And we will definately be making changes like this as we go along. I know I'd like to see a "score weighting" initiated as well. pRedimus has given me some great ideas on how to do that as well.
Also, I spoke to pRedimus about including both beastie factions in a future one as well. Our goal is to just get some more player involvement going. I would REALLY like to see a lot of NEWER less experienced players join in too. The tournament that Slip ran pre-reset is what got me really active in HMW.
Max and I just want to try and keep THIS one as simple as possibile since it is our first one, lol.
