It would be a good choice for the "Now prove yourself a true Decepticon Warrior" quest reward once you're out of the early levels.
I'm coming up blank on what the autobots would have instead as their abilities. Something heroic like getting stat boosts when low on Health and/or Energon would fit, I suppose, but they wouldn't get anything specific like the Decepticons, that I can think of.
Of course, if we pull off a larger number of factions, then it gets more complex. Using the War Within examples:
Prowl's Autobots: Coming up blank
Grimlock's Lightning Strike Coalition: Some kind of "rage bar" thing that builds up to give bonuses.
Springer's Wreckers: The "Chips are down" ability I mentioned about.
Shockwave's Decepticons: Coming up blank
Ratbats Ultracons: fuel efficiency, flight an option later on
Starscream's Predacons: All have flight

If we look at the abblities in the way CoH is set up:
Blasters - The transformer equilivant would be StarScream
High damage but low hit points
Scrappers- The Transformer I think of this would be a Autobot like Sideswipe or Brawn
Tankers- This would be just about any Bot or Con that can take a ton of damage, I would think this would be like Sludge or Snarl.
Controlers- This would be like Soundwave, and his army of cassettes.
Defenders- Trail Breaker comes to mind.
Masterminds - These in my mind would be any combiner team.
