In WFC before Optimus became a Prime, they still called him Optimus. In Prime, the idea of dark energon seemed like it was a new thing. All the Autobots and Decepticons look different in the flash backs and whatnot. And, if you count the books as a part of the universe, things add up even less.
Because he was rechristianed "Optimus Prime" long before the start of the game's events. There was a little-known YouTube series that someone did where TFP and MLP crossed over. He made the interactions between characters hilarious.
In a later short, everyone argued over who was best pony.
Personally, I don't think TV shows should cross over period. The stories usually suck.

Which leaves four possibilities:
1. At the end of season 2 the Rescue Bots leave Earth
2. The Rescue Bots go back in time during Prime Season 3 and end up during Dinosaur times (would explain the Dino modes they have now)

4. They decided that RB is no longer in continuity with Prime and UM's line was their way of confirming that within the Prime continuity.
