Sims Master was a little unhinged, Gomez's Mistress seems like a cross between Sims unhinged and Delgado/Ainley's cold calculating evil. And The Master always had a habit of seeing things in a different way to The Doctor.
Throw this theory out there ... what if it was The Master who gave The Doctor his new regeneration cycle and is now just pissed off that The Doctor hadn't done a damn thing to find him/her and the rest of the Time Lords?

Why would she need a new body? She teleported didn't she?
Much like at the end, you can JUST see a beam of light hit her before she disappears even though it looks like she teleports.
