The protoform is covered in a heat shield; you can see pieces of it breaking off when the Autobots arrive on Earth.
Ok, so that stuff coming off the protoforms was their heat shielding. But then why are they strong enough or well protected enough to crash through a baseball stadium undamaged but are busted up so easily in battle?

Maybe their protform comet modes have stronger armour?

Another reason for why the Spark-bots are evil can be found in a bit of Prime's dialog. He rhetorically asks if they were much different from the violent humans once. so the little 'bots are just untrained, not evil...
