What I was saying is them being Autobots is the reason Optimus Primal had the reaction he did to them working for Megatron. He said things like "This is treason" and "You're betraying your own people" which could have multiple meanings (he could of simply meant all Cybertronians rather than just any one faction) but the tone in his voice not just what he said made me think "They must be Autobots" Or if we go by your therie they could even possibly be Maximals but with the number of Wars they suposidly fought in I would think Autobot.
It's all based on Optimus Primal's reaction really, I don't think he'd have the same reaction if they were Decepticons/Predacons because they've been known to betray their own people before. He seemed shocked that they were being turned Traitors.
As for the Programming, I belive that is actully part of their original programming. They take orders from whoever happens to be in charge seeing that person as Cybertron itself which is how the Maximals got them on their side when Megatron was gone and why Thrust stated the Question "If you're loyal to everybody are you really loyal to anyone?"
Megatron of course demands loyalty from his minions so if it was he who did the programming why not make them loyal to him not to Cybertron.
I think the real reason for their confusion was that with Megatron gone and the Population gone who was in charge? They're not just the protectors of Cybertron but they actully have to take orders from someone who is in controll of Cybertron. They sertainly can't take orders from the Planet itself. (Unless the planet turns into Primus but that's in a completly different series.)
