To be completely fair, all that core Prime had to do for his combining was spread his shoulders and raise his torso over his head. But yes, his extra parts were well-taken care of. Except his damn pistol. I've lost that thing and then found it and then lost it again several times. I think I've lost it for good this time.
As for integrated combiner parts on scramble combiners, we tried that with FOC Bruticus. The result was kind of terrible. I kind of prefer the hands and feet be separate on the real toys, even if they spawn out of nowhere in fiction. As long as they have somewhere to go and look plausible in other modes, it's good. This works especially well with the Aerialbots, since real jets are known to have underslung missiles. For the cars, I admit it's much more obnoxious, but kids don't care, and adults can put them to the side.

Like you said, the feet/hands are ugly when used on the individual modes. Don't get me wrong, I think it's good Hasbro have made the feet/hands work with the individual modes, I just don't think they look good are even necessary.
If anything, they were designed to look good in combined mode, the individual modes were just an after thought. (Mine will be staying combined anyway, except for the outcasts)
My point is, instead of having them as GIANT GUNS SITTING ON TOP OF THE VEHICLE, how bout having them as part of the vehicle? When I'm done designing it, you'll see what I'm talking about.
If I integrate them into the vehicle mode and robot mode as part of him (like for example, the robot mode legs come off and become the APPROPRIATELY SIZED feet in combined mode), you wouldn't even know the pieces are there till you combine him. I'm not talking about ME losing the combiner bits, I'm talking about the Stunticons losing them in battle, and not being able to combine. Like I said, they are not if you design them properly.
Not only will my Motormaster be a better torso for your Stunticons, but also an upgrade kit to give him better hands and feet in combined mode.
The hands and feet will NOT be PART of the limbs, but rather part of Motormaster himself (e.g. his legs become the combined mode feet). It's not THAT hard to comprehend. I'm not talking about doing the Bruticus thing at ALL.
