I don't think changing mission pay outs would be difficult to do, but it would have to be something that could be left in the code so in the future it either still runs to prevent future imbalance or won't tilt future pay outs adversely.

A. More Autobots started playing later than the Decepticons; and
B. Perhaps they aren't as active?
I know from the time that I have been playing, most "newcomers" seem to choose decepticon and they appear to be more active.
From my perspective, the missions are now starting to fill up a LOT faster with Autobots than ever before. Also, I am getting far less extravagant XP from missions than I was before.
I agree with Scantron: Making any changes at all is way to premature.

There is also side switching, but that is something that should be reserve for later on after get better idea where every faction is at.

I know they'll be harder to finish, and we'll likely end up with a lot more of tose "nobody wins" bugs, but anything is better than the 6 on 2 / 6 on 3 / lucky-if-you-get-40xp suicide missions i've been on lately.... I REALLY don't like going to the arena, but if it's a choice between 6-0 missions and the arena, I definitely go arena...

Again, factions modifications could give benefits to those smaller beast factions in the future

i am sorely tempted to turn off auot-CR and abuse the push gen bug to get missions against factions that actually have the numbers to turn up.
seriously, can we make it so the beast missions only spawn via push gen from beast players?

I still jump in now and then if i see a fellow maximal in need, but i refuse to become 'con fodder in those imba 6-0 missions.
We really need to start seeing the smaller missions again...
