Optimus Prime ranked in at #30 for the Heroes for his role in the 2007 Transformers Movie, yet his opposite Megatron was nowhere to be seen in the top 50 movie Villains.
Indiana Jones took out the #1 Hero spot, while The Joker beat out Darth Vader for the #1 Villain.

That's probably why he didn't rank as high; you can't give points to a hero whose only big moment in the movie is for him to get shot to pieces.
As for why 2007 Optimus isn't specifically mentioned on the list, that just points to the faulty logic in lists like this, especially this one: characters like Indy, Rocky, even Lassie and Atticus Finch I can understand them being on it (if not necessarily their rank), but what's so heroic about George Bailey? The man tries to commit suicide; Jefferson Smith belongs MUCH higher on the list in comparison. And Reese Witherspoon's "Legally Blonde" character - c'mon.
And loading up on horror-villains does not a list of Top Movie Villains make - by that logic I'd have put Dr. Phibes or Cushing's Frankenstein on there somewhere; why Drago is on the list and Blofeld isn't I dunno, and I'm sorry, but if we're gonna go the 'mindless unstoppable killing machine' route, there's no excuse for a list that includes the truck from "Duel" but totally ignores the shark from "Jaws".
...plus in regards to Chitty-Chitty Bang-Bang, I thought the old baroness in the braids and dominatrix outfit was a helluva lot scarier than the Child Catcher.

Your 'definition' criteria holds, but I don't think anyone's disputing the courage of real-life heroes given the nature of the list itself - the list deals with MOVIE heroes, which for the most part are works of fiction. It's nice that you thought about real heroes, though.

I'm aware of the fact that it's about movies. It's just that the people organizing the list didn't even try. Even Wizard's lists of Heroes and Villains are better than this, and those lists aren't that great to start with.

Heck, given the shoddy nature of this list, I'm amazed Godzilla didn't make it on. EITHER list, for that matter; if the AFI could list the Governator as both hero AND villain, surely these folks could have given a ginormous fire-snorting lizard his due along with a collie and some mute brutes with machetes.
